I assumed it was so he could make sure the plane was completely destroyed so the Germans couldn't use it.
But what this guys says also makes sense.

it was early in the war, the Germans could have used it to steal technology or engine ideas or just straight up repair and put it back on service.
I'm pretty sure they did the latter a lot by the end of the war once the luftwaffe was a done for.
The real plane at Dunkirk crash landed on the beach and was a favourite photo op for the German troops.
Spitfires are pretty rare though so they landed it on its wheels in the film, a true feat and daring risk in itself.

The Me-109 and Spitfire were pretty similar in terms of technology. Engine design in particular required a long development and manufacturing run-up, so once you were mass producing them you were pretty much stuck. That's why they slapped the Merlin into the Mustang to give it high altitude performance. Valuable technology in WW2 would be things like codes, radio frequencies, radar sets, radar countermeasures, homing torpedoes etc.

They had advantages in some areas and where behind in others. Radar for example was a huge advantage to the western allies.
But there was plenty of time to board the ships. There were still tons of soldiers left on the beach when he ran out of fuel.
